In regards to panties spend it on what you feel you're lacking in or desire most. Ace Fighters can greatly increase the output of carriers by reducing the need to use up slots for more mundane fighters, you can't go wrong with bigger guns and costumes are costumes.
Rewards will constantly keep rolling on to the next loot hunt as well as any unspent tokens so you shouldn't really miss out on anything.
Individual ship pages for modified ships should be updated complete with skills. As a summary
Taiho will enable a certain number of carriers to attack a 2nd time at half damage.
Bogue debuffs submarine accuracy and evasion.
Albacore will gain accuracy and crit based on your total lifetime sorties.
Archerfish will snipe enemy carriers.
Fletcher will gain a point in almost every single stat for each new Fletcher class you collect.
New equipment has been added through the remodeling system
The Yokosuka R2Y2 Keiun-Kai is a 5 star bomber aircraft obtainable from Taiho. A modification of the Yokosuka R2Y Keiun recon plane into a jetpowered light bomber the Keiun-Kai offers a bomber rating of 13.
The TBM-3 is a 5 star torpedo bomber obtained from upgrading Bogue. A General Motors version of the Grumman TBF Avenger, updated and modified from the earliest models. In game this version is equipped with 8 Anti-Sub Forward Firing Aircraft Rockets giving it a torpedo rating of 7 and a very potent anti-sub rating of 10. Basically your standard TBF with double the anti-sub.
MK16 Torpedo (submarine) is a 5 star submarine torpedo, obtained from Albacore and Archerfish. An update to the the infamous MK14 Torpedo who's earliestversions were plagued with reliablity problems. Far more powerful than the german magnetic torpedoes with a healthy torpedo rating of 15 but with a little less accuracy with a rating of 3.
Lost Abyssal Transport Ships will appear anywhere that isn't World 1 or the first node of a map, they'll replace whatever was supposed to be in the third position of an enemy fleet. Sink them and getting at least a B rating or higher will credit you one token. The more tokens you get in a day the less likely they'll appear eventually capping at 50 a day (But it's pretty hard to reach this point).
Appearance timers reset about midnightish China time.
Just doing your weekly boss quests will reveal a few and now's usually a good time to tackle difficult maps as Transport Ships are super weak.

It's +1 to stats for every unique Fletcher class you've ever collected. Since there's 9 currently it caps out at +9 if you've collected each one. When they add new Fletchers they'll add another point when you collect them.
